Thanks in advance! Flint Instead of Wood is the ideal mod here. It introduces flint tools and prevents punching trees. Improving Minecraft also adds a setting to disallow chopping of trees, as well as flint tools. It's a much larger mod overhaul though, and is implemented a bit differently.
Flint Instead of Wood removes recipes for wooden tools and replaces them with flint tools (plus a knife). This means your first few minutes will be spent mining gravel instead of punching trees. Config options: Breaking logs without a tool hurts the player (enabled by default)

With the autocrafter you don't really need a wood cutter. The autocrafter can automatically make almost anything from wood.
If you're using water channels to move the mobs to the grinder then don't bother because they will just teleport out anyway. Sounds like you have a good basic understanding, however I would encourage you to do some more research and look around for a trap design that uses water to flush the mobs off the spawning pads.
I really like the new stone cutter block, but I can't help but think they've overlooked something rather obvious, which is a wood cutter block, basically the same as the stone cutter but you would cut wood with it.
