VIA uses a price bucketing system similar to airlines. As the train fills up, the price increases. You can see the 'X seats at' indicator on some fares which warns that once those tickets are sold the price will increase again.

Disclaimer: I actually ended up going with Via Rail this time because the train leaves 30 minutes later than the bus and that works out better for me. That being said, I've taken trains that arrive 4 hours late when the entire ride was supposed to be under 3 hours, so I wouldn't be too quick to dismiss Flixbus for canceling a trip twice on a specific date for god knows what reason.
