They are just "funding" Snake and Philanthropy in order to clean up the mess they started. At the beginning of MGS2, Ocelot makes it clear the Patriots have been keeping tabs on Snake. Philanthropy needed some money for equipment and technology, so I'm sure when someone was ready to fork it over they didn't ask a bunch of questions.

Or a better explanation for why the Patriots helped Philanthropy financially: If Snake and Otacon had a functioning anti-metal gear organization, It was much easier to lure Solid Snake to the Tanker in 2007 through Ocelot, who was still working for the Patriots at the time. Remember they wanted to kill Solid Snake there.
