Click on the settings icon (wrench/screwdriver) then the Paths tab and set the base directory to where you want loot to store its data. The right click and Remove option will actually remove the mod from your Mods folder which is the same thing as removing it.

I install games like Skyrim to my SSD and most mundane programs/files to my HDD, and for a long while I've also kept mod manager and all its saved mods on the HDD where storage is plentiful.
