When Jonathan chooses to sacrifice himself, he does so because he wants above all to protect his son... or rather, Clark from the world. It is an UNSELFISH sacrifice. Jonathan is afraid of the world and what it might do to Clark.
In MoS, Clark wants to do good, but Pa Kent is always telling him "no, let people die lol". Instead of teaching him how to responsibly and cleverly use his powers, he just says to bottle it up. This causes total Cognitive Dissonance in Clark and why he is a lone wanderer, unsure of himself.
The main point he was trying to teach was control. Clark was young and brash; they had just had an argument right before this happened. If Clark just impulsively uses his powers whenever he wants, then what's to stop him from using them the wrong way?
