In short, Bowser doesn’t typically try to kill the enemies he faces. While he has killed or attempted to kill others, these cases were either necessary for the greater good or brought on by unbridled rage and power.
You can indeed do 99 damage to Bowser during phase 1, which is supposed to kill him based on his HP stat. However, the game is scripted to always start phase 2 once he has powered up with the star rod, and Star Beam fails.
