At the end of Super Mario Galaxy, Bowser’s Galaxy Reactor collapsed when Mario removed the Grand Star powering it and turned into a supermassive black hole which proceeded to prematurely end the entire universe, killing everyone within it, including himself.
Once he's been taken down, Junior apologies (in his own way) for all the trouble he has caused. It really shows Junior has a heart and has some respect for Mario. We'll get to that very shortly, as I truly don't think Junior hates Mario at all.
