It's absolutely true that the adjective funny can have two distinct meanings, as nat says, but I feel that in the scenario proposed, where there are two interlocutors and the first has said something that has provoked the question "Are you being funny?", it's reasonable to believe that that "something" must needs contain some objectively recognizable element of humour.
